The second season of the American superhero television series The Flash, based on the Barry Allen incarnation of the Flash from DC Comics, was developed for television by Alex Brow, who continued to serve as showrunner. It was produced by Warner Bros. Television and DC Studios in association with Mob Studios.

Dylan O'Brien, Tati Gabrielle, Xolo Maridueña, Rahul Kohli, Caleb McLaughlin, Gugu Mbatha-Raw, and Sterling K. Brown return from the first season.

The season consists of 15 episodes.

Three months after the temporal crisis, CCPD Captain David Singh is murdered by businessman Merrick Wren after uncovering evidence that Wren Civic Systems secretly controls much of Central City's infrastructure. Barry, Joe and Iris investigate while Wren exploits the resulting network failures to obtain emergency authority over public safety and deploy his private Central Response Division. Iris learns from whistleblower Evan Ryder that Wren's HALO surveillance program monitors citizens, police and the Flash, while Wren engineers further emergencies to study Barry's responses and justify expanding his control. Cisco's developing abilities eventually allow him to perceive an echo of Singh's murder, confirming Wren as the killer, although the evidence cannot be used against him. Wren demands that Joe reveal the Flash's identity in exchange for keeping his position; Joe refuses and is dismissed from the CCPD. Barry and his allies resolve to build a case against Wren while Iris publicly exposes HALO. Meanwhile, Wally begins displaying unexplained bursts of golden electricity. Wren later obtains Singh's files and orders HALO to investigate Barry, Cisco and Wally, identifying the latter's energy as an emerging anomaly.

Wren recruits Darius Vale, a metahuman capable of absorbing and releasing kinetic energy, to attack the Flash and provide HALO with data on Barry's behavior. Barry initially strengthens Vale by repeatedly striking him, but realizes that Wren is deliberately forcing him to choose between pursuing Vale and saving civilians. Meanwhile, Joe and Iris discover evidence that Wren secretly removed Vale from federal custody months earlier, while Wally demonstrates genuine super-speed for the first time. After Vale attacks the East Span suspension bridge, Barry uses kinetic sinks developed by Cisco, Wells and Wally to drain his stored energy and subdue him without further empowering him. Vale nevertheless tears part of Barry's cowl and obtains a blood sample before being taken into custody. Wren subsequently murders Vale using a kill switch built into his harness and retrieves the sample. He compares the blood against municipal medical records, conclusively identifying Barry Allen as the Flash and unlocking Singh's protected files confirming that Singh and Joe had concealed Barry's identity.

After discovering Barry's identity, Wren fires him from the CCPD and threatens to use his secret identity against his allies if the Flash interferes with Public Safety operations. Meanwhile, Tony Woodward, a metahuman capable of transforming into metal, returns to Central City seeking revenge against former coworkers who threw him into molten steel during the Mercury Labs explosion. Barry continues operating as the Flash despite Wren's threats and prevents Woodward from killing Nora Vance. Joe, Iris and Heller uncover evidence of Project Orpheus, revealing that Wren has secretly collected information and biological material from numerous metahumans. Woodward attempts to seize the evidence, but Barry discovers that he can disrupt Woodward's metallic form by matching its resonant frequency and subdues him. The evidence is secured outside Wren's control, while Barry establishes a new forensic workspace at Mercury Labs. Cisco realizes that his developing abilities allow him to perceive physical frequencies, while Wally's speed remains connected to Barry's. Wren subsequently orders his organization to locate and acquire concentrated dark matter for Project Orpheus.

Public backlash forces Wren to rescind his order authorizing the Flash's arrest, although Barry remains fired from the CCPD. While Wally begins learning to consciously control his developing super-speed, Cisco's abilities allow him to perceive Wren's operation at Crown Point Energy Annex and a possible future in which Wren undergoes dark matter exposure. Wren nevertheless sends a private recovery team into the facility, accidentally releasing exotic energy into Central City's electrical grid and causing a citywide infrastructure collapse. With Barry overwhelmed by simultaneous emergencies, Wally uses his speed publicly for the first time to evacuate a runaway train. Barry and Wally later draw the accumulating exotic charge away from the city and discharge it safely at Mason Quarry. Heller, Joe and Iris preserve evidence connecting Wren to the unauthorized Crown Point operation, which Iris subsequently exposes. Cisco discovers he can access his visions without technological assistance and realizes that Wren intends to use dark matter to transform himself into a metahuman. Wren learns that former Mercury physicist Dr. Mara Keene has returned to Central City and orders his people to find her.

Cisco uses his developing abilities to recover hidden diagnostic data from the device used during Singh's murder, allowing investigators to authenticate an audio recording that directly implicates Wren. Heller publicly releases the evidence, stripping Wren of his municipal authority and forcing him to leave Central City while a homicide investigation proceeds. Heller subsequently establishes Singh's proposed Special Investigations unit, appointing Joe as lead investigator and Barry as its forensic director. However, Wren remotely activates remaining Wren Civic infrastructure throughout the city, causing widespread system failures. With Barry occupied elsewhere, Wally responds to two approaching trains and prevents a collision before evacuating a school bus beneath a collapsing rail structure. He returns to rescue a trapped passenger but suffers multiple leg fractures, after which his connection to his speed disappears. Barry and the city eventually contain Wren's remaining sabotage while Joe recovers additional evidence from Singh's files. Cisco locates Wren holding former Mercury physicist Dr. Mara Keene, who inadvertently reveals that unstable dark matter contaminated with biological material was transferred into A.R.G.U.S. custody. Wren decides to pursue it for Project Orpheus.
