CCPD receives a new Major Crimes transfer, Eddie Thawne, whose appearance is identical to Eobard Thawne. Barry initially attacks Eddie, but testing confirms that he has no Speed Force signature and possesses a separate documented life despite sharing almost identical DNA with Eobard. Cisco's abilities suggest that Eddie is instead an "echo" created by altered history and reveal visions of a mysterious blue crystal. Meanwhile, temporal anomalies spread across Central City and converge at Union Station, trapping a commuter train inside a repeating four-second loop. Barry evacuates the passengers while Eddie cuts the rail power, allowing Barry, Wally and Cisco to stop the train when the loop collapses. Barry later apologizes to Eddie and accepts that he is not Eobard. That night, Eddie discovers the blue crystal beneath Union Station and is engulfed in cold blue fire, leaving a cobalt mark beneath his skin.

Eddie develops blue-flame abilities that allow him to absorb and redirect kinetic energy, publicly exposing his powers when he stops a runaway bus. Cisco discovers that Eddie's history was created retroactively after Barry altered time and that the blue crystal beneath Union Station is connected to him. Removing the crystal destabilizes a temporal fracture beneath the station, forcing Eddie to return it; instead, the crystal dissolves into his body and permanently bonds with his nervous system. Eddie begins training with Barry to control his new abilities, while Wally receives a new suit and reluctantly accepts the name Kid Flash. Residual energy from the fracture later threatens the Central City Energy Exchange, where Barry, Wally and Eddie work together to stop three overloaded turbines. Cisco subsequently discovers that the crystal originally formed around residual yellow lightning left behind by Eobard, while Eddie gains controlled command of the blue flame.

Eddie joins Barry, Wally and Cisco in confronting Joey Monteleone / Tar Pit, a dormant metahuman awakened when Eddie's Blue Flame resonates with old dark matter beneath Central City. Cisco discovers that Eddie was created by the timeline to repair damage caused by Barry and Eobard's interference in 2006, using Eobard's physical imprint but giving Eddie his own memories and identity. When Tar Pit expands through an abandoned quarry, Eddie helps redirect his living asphalt away from Central City's storm drains, allowing the team to subdue him. Barry later tells Eddie the truth about his creation and promises never to erase him by changing history again. Struggling with the knowledge that his remembered past was created retroactively, Eddie studies Eobard's records before visiting his father's grave, where he resolves that whatever created him does not determine who he becomes.

An alternate version of Barry Allen arrives in Central City while pursuing Roger Hayden / Psycho-Pirate, revealing the existence of a multiverse. Hayden uses the Medusa Mask to manipulate emotions and exploits Eddie's insecurity over being created by altered history, convincing him that another universe may contain a life where he naturally belongs. Using Eddie's Blue Flame and Cisco's vibrational abilities, Hayden opens numerous breaches that cause alternate versions of Central City to overlap. Eddie eventually realizes Hayden manipulated him and disables his stabilizer, while Barry helps him resist the mask's influence. Cisco coordinates Barry, Wally and the alternate Barry to separate the overlapping realities as Eddie absorbs the resulting kinetic energy, restoring Central City. Cisco then opens a stable breach allowing the alternate Barry to return home with Hayden in custody. Although Cisco discovers he can now sense and access other universes, he agrees not to explore them unnecessarily, while Eddie continues struggling with fears that he may become Eobard.

Eddie becomes increasingly unstable as a black energy signature begins corrupting the Blue Flame, while Cisco discovers that it is connected to Project F.I.R.E.S.T.O.R.M., an experiment involving Dr. Martin Stein and Ronnie Raymond that was destroyed during the Mercury accelerator disaster. After public fear over Eddie's resemblance to Eobard causes him to lose control, he adopts the name Cobalt Blue and attempts to use Mercury's temporal technology to remove Eobard's influence from himself. The black energy instead feeds on the speed Eddie absorbs from Barry and Wally, revealing itself as Deathstorm, an inverted fusion of Stein and Raymond that consumes energy. Eddie rejects Deathstorm's offer to make him permanent by stealing Barry's life and tears the crystal from himself, leaving him powerless but releasing Deathstorm into Central City. Cisco discovers that previous temporal disturbances strengthened Deathstorm for years. As ash begins falling beneath a growing black storm, Barry, Wally and Cisco confront Deathstorm, which reveals that it remembers Barry's lightning.

Deathstorm begins collecting components from the abandoned F.I.R.E.S.T.O.R.M. project, prompting Cisco to investigate the experiment's past and discover that Ronnie Raymond and Dr. Martin Stein deliberately entered its fusion chamber during the accelerator disaster to prevent hundreds of deaths. Their bodies died, but their copied neural patterns formed the negative-energy entity Deathstorm. Meanwhile, Eddie learns that a surviving crystal fragment could restore his Cobalt Blue abilities. After Deathstorm attacks Mercury Labs and offers to return his powers, Eddie briefly reconnects with the fragment but ultimately destroys it, permanently choosing to remain powerless. Barry, Wally and Cisco use the original FIRESTORM memories to destabilize Deathstorm and prevent it from rebuilding the fusion chamber, forcing it to retreat. Eddie returns to the CCPD and reconciles further with Barry. Unknown to the team, Deathstorm survives with a stolen neural lattice and begins preparing to absorb enough energy to restore itself.

Deathstorm begins targeting Caitlin Snow and Clarissa Stein, using Ronnie Raymond and Martin Stein's memories to manipulate them while assembling technology beneath Crown Point. Eddie discovers that Deathstorm wants him because his retroactively created history provides a model for turning memory into physical reality. Deathstorm kidnaps Eddie and uses a neural lattice to copy his chronal consistency, despite Eddie rejecting its attempts to restore his Cobalt Blue powers. Caitlin and Clarissa expose gaps in Deathstorm's borrowed memories, allowing Barry, Wally and Cisco to rescue Eddie, but Deathstorm has already obtained the information it needs. It then drains Central City's thermal grid, forcing Barry and Wally to restore heat to the city and inadvertently provide the energy necessary for Deathstorm to create a stable physical body. Deathstorm subsequently absorbs their remaining speed and suppresses Cisco's abilities, plunging Central City into freezing darkness as it declares itself fully alive.
