After a damaged Kryptonian pod crashes to Earth during South City’s reconstruction following Brainiac’s attack, Alex discovers a young survivor named Kon-El, who immediately recognizes him as "Kal-El" and reveals that they both originate from the House of El. While Kon struggles to adjust to Earth and cope with the destruction of Krypton, tensions rise within the Department of Defense after he learns Sam has secretly kept Kryptonite beneath the base. Kon’s fear and anger cause his unstable powers to erupt, leading to a destructive confrontation with Alex across South City. Although Alex attempts to calm him by sharing his own experiences of isolation and loss, the situation escalates when DOD forces deploy Kryptonite weapons against Kon, accidentally injuring Alex in the process. Later, a holographic message from Jor-El warns the pair that Earth is no longer safe before being interrupted by a mysterious extraterrestrial signal connected to a being known as "The Collector", whom Kon fears has been searching for surviving Kryptonians. Following the incident, Sam announces his resignation from the DOD, while Alex gains Kon’s trust by freeing him from confinement and promising to help him adapt to his new home. In deep space, the Collector begins mobilizing his forces to capture both Kryptonian survivors.

Development on the season began in May 2021, despite the series not being renewed at the time. The second season was ordered in August 2021. Showrunner Freddie Goodwin stated that the second season would improve the storytelling mishaps that were made during the first season and that the second season would also consist of 15 episodes. He said the team looked at improving the story in multiple areas, and said that the budget for the season is 15% bigger than the first season. In the season, Goodwin confirmed that Alex Singh / Superboy would become more of a hero of hope, similar to his Superman counterpart from the DC Comics. Season two is about Alex trying to accept the death of his brother Max, whilst saving South City from imminent danger, which isn't just Brainiac, and instead a second villain will be introduced, through Nova's character arc of the season.
